Here is a newspaper link for the Florida Winter league of 1961. The Reds had, Rose, Helms, Harper, Shamsky and Queen in their lineup. I wonder if their where any other Fall/winter leagues in the US in the 1960s

There was no NY State League in 1884 and 1888. There was a Central New York League in 1888 (and also in 1886).

The 1886 and 1888 CNY Leagues were technically two distinct leagues with different franchises, rules, and league officials. They were not affiliated with the 1910-11 CNY League.

Did not expect to see Hiroshima listed as a team in 1977.

The newspaper is in the Google News Archive through 2000, so you can pull all the rest of the FIL teams from there.

This info is from the "Baseball Cyclopedia" dated 1922.

Northwestern league 1879: Dubuque Iowa, Davenport Iowa, Rockford Illinois, Omaha Nebraska
Eastern League 1884: Trenton, Wilmington, Baltimore, Reading, and Harrisburg

It also mentions lots of other leagues that are not on your list like The Three Eyed League but it doesn't give all the teams in these leagues, just lots of highlights and some of the famous players who came out of these leagues

Based on several articles in newspapers in 1893 (found in the Library of Congress' Chronicling American digital newspaper archive), it doesn't seem that there was an organized Western League in 1893. There are several articles about plans to revive it for 1894, and mentions of other leagues springing up to fill in the void and players going to the Eastern and Southern Leagues to play.

It seems the 1893 version of the Western League was very short-lived.

Here is the announcement of the formation of the Western League from the 29 April 1893 Wichita Daily Eagle:

Then from the 20 June 1893 Wichita Daily Eagle, there the announcement of it's demise:

The only five teams I found find any line scores for were Wichita, Topeka, St. Joseph (Mo.), Kansas City and Lawrence. Leavenworth may have been the 6th team the league was supposed to have launched with that was mentioned in the first article.

The Kansas City Star also had coverage of the league. As the league disbanded, the pennant was decided in a best of 7 series between Kansas City and St. Joseph, with KC coming out on top on July 3rd (and promptly disbanding).

Alaska Collegiate League is really a conglomeration of multiple separate leagues. Below is the lineage (as best as I can figure from an article on the Goldpanners website) of what was the Alaska Baseball League. After 1979, the Pilots and Oilers left the league to start their own Central League, adding the Mat-Su Miners, to replace the Giants. The Pilots, Oilers and Miners didn't rejoin the Alaska Baseball League until 1998.

I'll edit as I find more complete information and have more specific sources.

The Alaska Baseball League will consist of two divisions for the upcoming 2014 season.
The Anchorage Bucs, Alaska Goldpanners and Peninsula Oilers will compete in the American Division. The Anchorage Glacier Pilots, Chugiak-Eagle River Chinooks and Mat-Su Miners will compete in the National division.
